On the boy/girl side, probably Morgan/Garcia since it's close to canon on the series.  Beyond that JJ/Reid, Hotch/Prentiss and Prentiss/Reid are fairly popular.  Hotch/JJ is also well represented.  One of the newer, smaller ships building in enthusiasm is Hotch/Garcia.

On the m/m slash side, Morgan/Reid, Hotch/Reid, Hotch/Morgan.  I don't read femslash so I can't tell you what is popular in that realm.

Nightthorn here.  I'm seeing a lot of Rossi/Prentiss and Hotch/Reid and Hotch/Rossi.  There are a lot of others out there (like a good Rossi/Morgan I'm in the middle of reading) but those are the one that interest me right now in the midst of my post-100 fanfic reading frenzy.
